I don't actually know much about the Eye of Harmony or what goes into growing baby TARDISes, so part of the fun in reading Pete's World fics is seeing how different authors think it's done.
I have to say, though, that I also worry about what will happen to the baby TARDIS when Rose and TenII die, for exactly the reasons you state.
